Docs:

In November, 5 days after having unprotected sex with a woman I’ve been casually intimate with over 3 years, I had burning urination with no other symptoms. Urinalysis and std tests for just about everything were negative. I was given azithromycin but it was 2 weeks after that before the burning subsided. 2 urologists said they saw nothing abnormal and I had a cystoscopy (sp) that only showed minor bladder irritation. About 10 days after burning subsided, 2 small smooth red bumps appeared near my shaft and one on the tip. Docs told me it simply looked like irritation and not herpes. I took the igg herpes blood test about 3 weeks after i had sex and it was negative. Is there a chance I have genital herpes because everything else has been ruled out including Ureaplasma urealyticum and Mycoplasma hominis tests that were negative?

I think herpes is unlikely in your situation as the painful urination and skin lesions did not come up at the same time.  Also unlikely since the doc said skin lesions didn't look like herpes.  You may want to retest at 12 weeks out from the encounter or consider asking the woman if she would test if you are still concerned.

Is it possible that the burning urination wasn’t caused by an STD?

Yes!  But I guess it depends upon how you define an STD.  You don't have any of the traditional STD's but you could have gotten some bacteria in your urethra from her vagina that is not normal for you.  If that's the case, it will likely pass over time.  I know you are so frustrated by this!  Wish I had a better answer for you.

Last question-The woman I had relations with had genital warts that last appeared 3 years ago. Can hpv cause burning urination?

No, general HPV does not cause any sensation at all.
